Shipping box size limitations
I heard that Amazon charges extra fees for standard packages that are unnecessarily over 25 inch.
I’m planning to ship an over size product which is 60x39 cm and the packaging is 65x4x43.5 cm and weight is like 2.9 kg.
Packaging is definitely over the size of 25 inch. Does that mean I have to pay Amazon extra?
Since the product is oversized, this is a valid reason for it to be over the size of 25 inch.

Amazon should accept your box with no issues. They say they allow 2" of packing space for over sized items, so you should be fine. You will not be penalized for the size of the box.
