How do I cancel my amazon.ca account without closing my amazon.com account
I have to close or deactivate Amazon Canada Professional Marketplace as I don’t sell to Canada but Amazon makes me to pay the monthly professional account subscription fee for Canada Marketplace. I want to stick with Amazon USA professional account only. How do I do it?

The $39.99 charged for the pro account is distributed between the 3 marketplaces (US, CA and MX) Adding the 3, you’ll get $39.99.
You’re not being charged extra for the CA marketplace.
The only way to have the full fee charged to just the US marketplace is to delete all listings on every other marketplaces. Be careful to first, unlink them so you won’t mess up with your US inventory.

There is one free for all the North American marketplaces. Your fee is just divided up between the marketplaces you have active so it looks like you are paying on each, but your fees will add up the same whether you have just .com or .com, .mx, and .ca.

If you don’t want to sell for Canada you can go to Settings > Account Info > Going on Vacation? > and just have CA listed as on vacation so you won’t get any Canadian Sales. Make sure you save and it should work where you will only sell in the USA (Only works if you are FBM I believe).

@BridgesBuilder and @Maintak are correct about the $39.99 being one charge for .com, CA and MX market places. The total should be spread across those marketplaces used and will add up to about $39.99 (currency exchange rates might affect the total a tiny bit).
@GreenTechServices is correct about going into "Settings > Account Info > Going on Vacation?" and putting CA, MX and Brazil on vacation to avoid selling there. With only .com as on, the fee will be only for the USA.
Finally ... as additional info if needed ... there is a setting in FBA (if you sell FBA) that turns off global selling for FBA listings. We can't give the exact path as we do not sell FBA but you should be able to find it in the settings if you sell FBA.
